Wiring problems on LQ9 swap into '99 Sierra

I've never done the swap but wonder why you didn't use the stock 99 harness on the LQ swap. Was something different? What engine was in it before?

The &#39;99 harness was for a Vortec 4.3L. I suppose I should&#39;ve mentioned that in the post.
