I am doing my first swap also. I bought the 1" set back mounts also but didnt do any reading so I didnt know I had to grind the back of the clamshells. I just bolted them down evenly and set it in place with no problems. I do need to the lift the engine back up to drop the pan so I was going to grind them down when I did that but I might now worry about it now seeing the issue your having.

well if yours is spaced off then that would be the same as me putting washers behind the bracket to push it out. you didnt have any issues getting the two bolts to go through the rubber mounts when you dropped it in? if not then i might as well use some spacers. just sux cuz i spent a ton of time cutting and grinding that stupid hump off the back!! lol

Nope I didnt have any issues with them lining up on the frame mounts. I was hoping to use the LS ac compressor but there is no way with those mounts so I am just going to do the 4.3 bracket. It seems to work for others

Yeah, using that method will allow you to use your existing A/C lines-at least it looks that way. As far as the mounts go, Im thinking the early model mounts might work better.

The 1" setback plates are the way to go. This eliminates driveshaft/crossmember problems. Had I known there were differences between manufacturers of the plates and how they were made, I would have suggested the ones from Trans Dapt. right off the bat. Since all the top holes are in a straight line, this would have moved the clamshell up enough to clear the casting.

As for a course of action, just notch the clamshell. They are plenty thick and strong enough even with a notch or two in them.

The A/C bracket definitely works too. It took some tweaking due to some belt chafing but it all worked out.
