I wouldn't have too many concerns right now. I know it may sound weird to hear that... But the PCM is doing it's best to relearn everything that has happened. Even once your tuner is done, the tune will take atleast 250-400 miles until it is right. It takes a while for our trucks to adapt to new mods... But once it does "learn" everything, it will run awesome!
