Had a tune by allen done and had to take it to have the crankshaft correlation done at the dealership. They also messed with the fuel trims. Did they mess up my tune?

Not sure they can mess with just the trims. If they reloaded the factory tune then the one you paid for was wiped clean. Where are you located? State/City.
