  I don't think you're going to be able to use a cable throttle body.  I don't know that any 03+ harness was ever setup that way.  So you'd have to run the drive by wire setup, or get a custom harness made by Nelson.  I'm not sure about the ECU, but the '01 ecu in my truck has different connectors then the '04 harness.  The motor should work with a newer harness, the only differences I ran into were the connector on the oil pressure sensor was different and the '04 motor doesn't have an EGR.  I bought the correct oil sensor, and didn't worry about the EGR.
I've got the '04 harness, DBW pedal, TAC module left over.  I don't have the ECU or throttle body.  If you want it, I'll send it to you for $100+shipping.
