Ok now have you changed fuel filter and fuel pressure regulator on the fuel rail?

I'm going to put my money on a lean condition. When the engine is cold the engine operates in open loop mode, runs richer and masks the condition. Start with tune up stuff, It's a 99 so it's got an inline fuel filter, I'd change it. Throw some HEET into the gas tank to rule out bad gas. Some seafoam or injector cleaner might also be worth a try. Clean the MAF and the throttle body.

If that doesn't help pull codes and check fuel pressure.

What kind of jerk? Is it like a 'clunk' mechanical thing, or a 'shake' like power related?

You mention u-joints, so i'm thinking 'clunk'. Try pulling the drive shaft and putting axle grease on shaft, then reinstalling, I've heard problems of it getting pushed into tailshaft when braking, and binding on acceleration.
blown transmissions are about as useful as 97% of the guys on this forum
