Up date truck is done but not running right waiting on a new tune to get here. Thought I would post what the truck looks like. Right now it is high idle code put in a new one but it is still high 2300rpm. Checked for air leaks and could not find any.

OK Tune "3" and guess what a new code. PO1336 Still idling high 2500rpm. Checked for air leaks pumped 15psi to it and found no leaks. The truck has been done a mouth and have not put one mile on it. Not Happy right now not at all.

That code is normal, it's the pcm complaining about needing a ckp relearn, but that's not what's causing the idle issue.
Just to recap and keep those who don't know updated:
pcm 1: tuned what i was supposed to tune for
pcm 2: reloaded same tune just to be sure it wasn't a bad upload
pcm 3: completely different calibration just to be sure it wasn't the cal.

similar issues with all pcm's, so let me know if there's anything else you'd like to try.

With a good scan tool, you can check to see what commaned idle is, i know it's not 3000rpms, so since it's actually idling higher, see if it's cracked open a bit, even just a slight degree open will cause a high idle.
did you change the tb during this swap?
do you have another truck to swap out tb's with?

Same TB the other one is a wire one so that is no good. I will get back out there first thing and get a real close look at the TB. If it is open how would I adjust it?. I am open to anything.
