I cant speak for Allen, Im guessing he turns the pin on as he knows your mods and would save him the retune down the road if you decided to go with efans. it would be silly not too.
You have to tell him I am pretty sure. Doesn't cost anything extra.

He turns them on in all of his tunes, like said above, it probably saves him an assload of retunes. He will turn them on for the thermo you have.

For my '01 he set pin 42 for the temp on/off I wanted. I installed the harness after I got home then I got the fans installed a week later.
When you tell him or Jonathan what mods you have he will also ask what therm and if/when you will be installing fans.
