Why do they make 2 different motor mount plates?

I have an 04 GTO with the 6 speed manual that I plan to pull motor trans and computer out of it and install it in a 1988 std cab stepside and am wondering which mount I should use? I want to keep stock exhaust manifolds, and what about shifter placement? I would appreciate any insight from anybody who has done this swap. Thanks in advance.
