No, the 03+ stuff uses BCMs in the doors that communicate with each other and the other BCM thru serial data.
You can wire up the blinkers and power fold. You will create tons of problems trying to use the newer electronics with the 99-02 truck.

Sounds dumb, but check the fluid level while the message is flashing. Apparently fluid level problems can cause that message to set.
Frenchy is correct, anything 00-02 with traction control or AWD had DBW. It is a different DBW throttle body than the 03+ one. More related to the LS1 TB than the 03+.
