First off, welcome to the site. Lots of guys here did similar swaps, along with myself. Since you have a complete running donor, don't be afraid to strip it for everything you need. Wiring harnesses, PCM, sensors, etc. The more you get, the less of a headache you will have later.

In order to put the LS engine into your truck, and have the cross member and driveshaft(s) work, you will need 1" setback mounts. Dirty Dingo or any others. Some may require slight mods to work but it's nothing too hard.

Wiring diagrams of your existing truck would be a help. You can check this site to help out with your LS harness and how to make it work in your existing truck. You can also look up Nelson Perfomance for stand alone harnesses.

I'm sure there are lots of things I have forgotten. Believe me, there's alot to remember but it is worth it in the end.

I completed a swap in mine, 6.0 into a 1992. I am not sure if the thottle cable from the 99 will work but I used a throttle cable from a 96-98 vortec pickup and worked perfect

you will need an adapter. (metric to standard) to use the oil pressure sending unit from the old tbi in the new motor if you are going to use factory gauges
you will also need an adapter for the temp sending unit
high pressure fuel pump for vortec and fuel line adapters.
I left the ls temp sending unit in place for pcm and moved the tbi temp sending unit to the plug in the passenger side head for factory gauge
lt1swap is a great resource for wiring. what type of relays to use etc. I also picked up a haynes manual for the ls wiring diagrams.
pcm will need to programmed to remove anti theft also
